Permissions are not applied on huge content[Production env]

Hi Team,
We are facing an issue where Netcentric AC tool is not applying permissions on Production env. On All lower environments it is working fine. Below is the warning we are getting a lot in AC Tool logs

Could you please let us know if this could be the reason of failure and why this warning is coming in logs with having more than 150000 occurrences.

Also on other lower environments it is taking more than two hours to get completed. Could you please suggest anything if this can be optimize.
