Not sure how to relate this to the actual problem, but in HeidiSQL it is impossible to remap certain shortcuts (like Redo command) to different keys. The author claims that this issue is actually caused by SynEdit

I've also stumbled upon this, I get this exact message:
/* Could not apply SynEdit keystroke shortcut "Ctrl+Y" (or secondary: "") to ecRedo. Shortcut already exists. Please go to Tools > Settings > Shortcuts to change this settings. */
and basically it is impossible to re-bind this action to combination. This happens upon trying to save the configuration. When saved and closed the configuration and re-entered it, the old bindings are there instead of the new ones configured in the previous step.
