After patching/installing an APK that has been re-signed, Morphe Manager could check the declared Android App Links for the installed package and warn when key domains are no longer verified or are disabled in the user's selection. Show the affected domains and provide a direct path to Android's “Open supported links” settings.
Optionally, where Shizuku or root is already available, offer a user-confirmed action to enable the user's selection for the affected declared domains. Otherwise, provide clear, copyable ADB/Shizuku instructions. Explain that this changes Android's user selection; it cannot recreate cryptographic verification for the original publisher's domains after re-signing.
Example and scope
Morphe Manager: 1.32.0-dev.1
Patched Facebook: 573.0.0.37.74, package com.facebook.katana, standard re-signed install
Android 16 / One UI 8.5 on Samsung Galaxy S24 Ultra (SM-S928U)
In this case, pm get-app-links --user cur com.facebook.katana showed verification state 1024 for core Facebook domains and Disabled user selection for mbasic.facebook.com, facebook.com, m.facebook.com, mtouch.facebook.com, mobile.facebook.com, and www.facebook.com. pm get-app-link-owners reported the patched package as UNVERIFIED for core domains.
The following user-selection command repaired routing on this device:
The command is an example for this package and these domains, not a universal list or restoration of Verified App Links. Manager should derive affected declared domains for each package and ask before any privileged change.
Motivation
After a standard re-signed Facebook installation, Facebook links continued opening in Firefox although the app was installed, Android “Open supported links” and the visible domain toggles were enabled, and Firefox “Open links in apps” was set to Always. Firefox's explicit “Open in Facebook” action also did nothing. Once the user-selection command above was applied, the same links opened directly in the Facebook app.
A post-install diagnostic and guided repair would help users recognize this expected re-signing consequence and restore useful link routing without assuming that the original publisher's cryptographic domain verification can be recovered. The request is limited to Morphe Manager's patch/install experience and documentation. No signing certificate fingerprint or APK is attached.

I have checked all open and closed feature requests and this is not a duplicate.
I have chosen an appropriate title.
The feature request is only related to Morphe (Manager).
