[herd] Refactor logic to dump DOT files to disk and show them #1868

The code in herd/cli.ml (formerly in top_herd.ml) responsible for creating (temporary) dot files and showing them is a bit hard to read, and the control flow not super easy to follow. Some of the -show commands actually do not seem to work on macOS anymore. This part has been fixed in #1909
