Applies the 4.0.3 template changes to the pipeline files using nf-migrate merge-template. The README template version badge and the RO-Crate description follow in separate commits. Coding/Writing assisted with Claude Sonnet 5.5 Prompts: - Resolve nf-core/multiplesequencealign PR 249 (template 4.0.3) with nf-migrate and open two stacked draft PRs.
The template's README change could not be placed by nf-migrate because the pipeline's README has no template version badge to update. Add the 4.0.3 badge below the Nextflow badge, as the template does, and keep the pipeline's own wording. nf-core lint refreshes the crate's description from README.md, which now carries the 4.0.3 template badge.
